Its a difficult one to assess, it was really easy back in the days when Wednesday won most of their trophies beating teams of mechanics. They would have accrued most of their points back then.
I think the points should have been awarded on a sliding scale. With say, 100% of the points being awarded for successes in the last 20 years (10 points for a league win), 80% for the previous 20-40 years (8 points for a league win), 60% for the 40-60 years prior to that (6 points for a league win), and so on. Winning the league in 2012 shouldn't be worth the same number of points as winning the league in 1900 imo.
Should get points deducted if you are from a hugely populated city, and points added for being a small town. Oh, and Playoff final appearances. And Wednesday should have points deducted for match fixing. Blunts points deducted for bairning about Tevez, then defending Ched. Should make us about level.
5hit - we'll just miss out on being included in Prem I and II. And I salute Rochdale, Torquay and Hartlepool fans - not much to cheer about over the years (were Hartlepool one of the original Football League teams?).

If anything this list proves that the supposed "size" of a club is completely irrelevant - Swansea are right down that list yet they could easily spend the next 20 years in the Premier League.
I think an appropriate number of points should be removed from Arsenal each season and added onto us from 1919 onwards.
