With Alcatraz, all you do is book in advance to get a boat over and then make sure you get the headphones for the monologue to guide you round on your own. It is brilliant. If you go over the bridge you can go visit the giant redwood forest not far away.

I'm afraid my well of information is exhausted. We followed a recommended walk for a day to take in Chinatown etc and other landmarks of note. No guided city tour. If you're doing Alcatraz you won't have a great deal of time in one day to do owt apart from maybe a bus tour too. Walking took nearly the whole day. You can go out on a boat that goes under the bridge and back too, but that wasn't as spectacular or as satisfying as driving over it.
Alcatraz is classed as a national park so the only tickets that get you onto the island are the ones booked through the official site. You will have to pre-book these as there's no chance of you getting any once you are there. From memory the other unofficial tours available are boat trips around the island. I highly recommend going there. It's a fascinating place to visit.
if your in Japantown go to Suzu noddle and ramen very cheap and fantastic food. Fisermans wharfe to see the sealions, go at dawn to avoid all the crowds.
