I don't know if they didn't reveal the full plot because there is going to be another series or what but like you say things weren't explained. Found this on a forum and people are saying it was posted by the writers as so many people have complained that the full plot wasn't revealed -

"The plot that Harry and Gina were jeopardising was one to use Wentworth's assassination to stage a military coup and take over the government of the country. Cockburn, the general we saw a few times and Elspeth were the leaders of it. The general would take over. Fountain was complicit but not one of the leaders. Wentworth was a tool, fed information to help the continuing destabilisation of the democratic process. The information he planned to "expose" was irrelevant, faked by the plotters as they knew it would never be tested. The whole point of Elspeth forcing her newspapers to beef-up the anticipation was to provide the final destabilising factor against the current PM. The plotters wanted Harry and Gina dead to avoid them screwing things up.

It is strongly implied that the Help Desk is an independent organisation that provides wet work services privately to the rich and powerful. What the particular job was years ago, we don't know but it was undoubtedly manipulation of political events at someone's - probably Cockburn's behest. It may have been related to the coup as part of a very long game, but that seems unlikely. At the time, they recruited an assassin in France to kill Gina's parents and Mark and Stillman to assassinate Braddick because they refused to co-operate and, having been approached, were too dangerous to be left alive. When the policemen were killed and Mark was shot, the Help Desk faked the deaths of Mark and Stillman and continued to employ them as assassins. They were tasked with killing Gina who was asking too many questions which could have exposed Cockburn's current day plans. Once Mark saw Harry protecting Gina, he killed Stillman. He killed Cockburn and Stiles to prevent them sending another assassin to kill Harry once the Wentworth assassination was done. Mark is now on the run from the Help Desk but used his skills and contacts in an effort to get Harry to go on the run with him. (He may well have used blackmail against the prison guards as the setup to get Harry out was very similar to that used to kill Quirke.)

The extent to which others have access to and use the Help Desk is an open question but it certainly seems to be the case that there is complicity with some in government(s). Styles seems to have been the operating manager in the UK. He would have been the one Mark reported to but he could have been one of many with even more shadowy figures above him."
