Go in to your inbox, swipe down with your finger so it refreshes the page/searches for new messages and it should clear it once it updates. My app store used to do this quite often, and then it would just annoyingly go away. A nice thinly veiled "I have a new iPhone 6s" thread though mate
The same happens to me occasionally on Twitter; says I have a notification/message when I haven't. Eventually it disappears.
