The spot-kick, which completed a hat-trick for Stoke winger Liam Lawrence, was awarded by referee Trevor Kettle in the 93rd minute when Barnsley's Kayode Odejayi was accused of pulling Jon Parkin's shirt.
Angry Davey raged: "I'm speechless. I thought the players had won the game, they deserved to win the game.
"I'm already in trouble so I won't comment on the referee anymore."
But he added: "The referee gave two different versions of the penalty. Take what you want from that. One was a handball, one was a pull. He saw a ball like he saw a free-kick earlier, which wasn't one."
Stoke manager Tony Pulis had the opposite view.
"I think he's just given Jon Parkin his shirt back," Pulis smiled. "There's no doubt in my mind but we'll see it on the telly. I think he had it around Jon's neck.
"The referee stopped Liam from taking the free-kick to warn the players to stop pulling and pushing."
Penalties at either end left the half-time score at 1-1.
Barnsley went in front when Richard Cresswell shoved Jon Macken and Barnsley skipper Brian Howard drove home the penalty.
The lead lasted eight minutes. It took two defenders and one foul to stop Ricardo Fuller. Denis Souza brought him down leaving Lawrence to shoot home the spot kick.
Lawrence hit the bar with a free-kick before the real fireworks began in the second half. Barnsley went 2-1 up when Macken headed in a Devaney centre.
A brilliantly worked free-kick involving Danny Pugh, Fuller and Lawrence ended with Lawrence's second goal of the game from close in.
Barnsley went ahead again with a Macken header, once again from a Devaney cross which keeper Steve Simonsen made a hash of.
Barnsley went down to 10 men when a second foul by Steve Foster brought a second yellow card followed by a red.
The game ended in another controversy with that final penalty call from referee Kettle.
Barnsley boss Davey was delighted with his team's performance.
"The players have been fantastic again," he said. "They know they've done well enough to win the game. To my mind they have won the game. It's just silence in our dressing room but I have to pick them up."
Pulis added: "It was a good spectacle. It was good for supporters, not very good for managers.
"We're disappointed. To score three goals away from home and not win a game of football is disappointing. But obviously we were very very pleased at the end to get a late penalty. We're delighted with the way we came back. Barnsley were in front three times. It showed a lot of character."
